So far I've been doing this on my own, so a friend helping is next idea. I'm thinking I might have to do what BFMRGTX suggested. I really didn't want to deal with another heavy loose item that is attached to the car in many places just to connect 4 bolts ... but I might have to.

So the moral of the story is to pay attention to what's happening, and don't be an idiot. I still had the miata oilpan on the engine and there was a small hump sticking out that was hitting the transmission preventing it from connecting. It was in the back so I didn't notice it right away. Once I took of the pan it went in no problem very smoothly ... maybe too smoothly.
Is there a way to tell if the clutch is install properly without driving it? I turned the crank and the wheels moved, then my girlfriend pushed the clutch pedal while I continued to turn the crank and the wheels stopped moving.
congrats man, sometimes you just gotta step back and recheck things. Although ive dealt with a few engines that didnt want the trans put back on and you just gotta get rough and shake it till it all lines up.
